What should I be concerned about porting my current ll configuration to a new phone. I have a note 2 and my wife is getting me a note 3 for my birthday. I assume I will have to recreate my widgets, but what about folders, desktops, etc.

All the rest should be preserved. The N3 screen has a higher resolution and icons may not look as nice. Those in the backup archive match the N2 screen characteristics. Not sure that this will make a big difference though.
Regarding widget, there will be some support to recreate widgets on newer device soon. the N3 is amongst these device (TBC). This will be either in 8.4 or 8.5. I can’t promess any release date but if you really need it I may provide you with a beta version.

The theme manager will be deprecated in favor of APKs to share templates. The app will continue to work as it is now, but I will unpublish it.

Widgets had to be recreated and the application placement had to be
adjusted. Also the ll position shortcuts became useless.

I guess you use free layout mode then ? Yeah, positions are absolute then, unlike grid mode.
In the future I need to make something for this, maybe scale everything according to old and new screen size.
