Not an expert, so correct me if I am wrong.
A folder is a “pop-up” screen.
A panel is like a smaller independant desktop in your desktop. You can use it, for example, to have sliding menu independant from the screen, or a dock that can be hidden or not.

If you look at the Galaxy Note Edge it has the weird sidebar which you can scroll while the rest of the desktop does its thing. You could easily make that in LLX you could probably add more spice to it and recreate It exactly with a little help from Zooper Widget and Tasker.
